I think anything that Gemini made as a pre-production sample that never reached production would be considered very rare in this hobby. Usually tended to have production runs of 6 models and I think this was only really a thing in the 2000's.
The two I can think of off the top of my head are:
- Royal Air Maroc 737-200, Gemini Jets
- PIA 747-300 "Pashmina" Gemini Jets(A modified variant of this model with the plain green tail was made under Sovereign Models, 1000 units)
I agree, Gemini, with their large production numbers and focus on popular subjects are not generally a brand associated with rare models.
You are correct about the 6-unit sample runs from the 2000s. I have two, the correct brown UPS 727-200, and a Viasa DC-8 with an erroneous reg. In the case of these two, there were production versions, but they are still rare, especially the UPS 727-200, since it is a rare case in which the production version was the erroneous one.
Other Geminis that are rare are the Biritish Airways Landor 747-400s and Concorde, KLM 747-200, a pair of Pan Am 747-100s from 2015 and many of the U.S. regionals: Continental Express and American Eagle ATRs, ERJs, Northwest Airlink Saab 340, and such.
Rare models from NG are the TAP, Delta, and Cathay L-1011s. But I have also heard some of the early 757s are rare.
Classics tend to be rare as they don't receive the same multi-brand attention that modern subjects do, and right now there is a lot of demand for 1980s-2010 subjects.

I was able to acquire one of the bowling shoe 757s by NG and two of the merger 757s from Waffle's collection sales a while back. Could definitely acquire more to expand the fleet. It's random it seems, but for rare 1:400 ones they usually go anywhere from $45-70. I acquired an NG Delta 757 in the Deltaflot colors for $50 once and it was flawless. In his latest run, he was selling a United ERJ 175 in Evo Blue for $50ish, and a United CRJ 550 for $75.
